How do I go about routinely cleaning my computer of viruses and spyware?

My father has entrusted his Windows computer to me and now I can see that it is overflowing with all types of bugs, viruses, spam, etc. I want to clean out my computer with my avast! antivirus, and I used to see my dad maybe putting the computer in safe mode before starting avast? Any guidence on this, or suggestions?
